IIRC if it was reflashed to factory and was in limp mode, tuning with some tuners might not take it out of limp mode. The ECM might need to see itself out of limp mode, which would mean connecting the missing parts back on for it to see them to pop out of limp mode, and be tuned.

O/D Switch Wire Shorted/Open Cut. Solution 3. Check wires/connections with 12V test lamp and voltmeter. Repair damaged or loose wire/connection as necessary. Cause 4.
