A lot of people set a path for the "mlc-folder", which isn't really needed since it defaults to the one within the Cemu-folder if nothing else is specified. This folder contains all of your saves, installed updates, DLC and even account files for your online profile if you've dumped and installed those.

Then it should be very simple to add the files from inside CEMU. Just go to File --> Install game title, update or DLC --> Select your meta.xml file, and wait for it to finish. This should be the only way you install games with CEMU, manually moving the files into your MLC path is just asking for trouble. Hope this helps
